If you put the terrasync directory above your custom scenery, then the buildings and terrain in terrasync will take precedence over your custom scenery. It seems your custom scenery includes terrain, and it takes precedence over whatever extra feature that terrasync provides such as buildings. That's how priorities work in FlightGear: if a custom scenery includes terrain (as your custom scenery does), then its author MUST include buildings as well.
